I am trying to program PIC12 with a JDM and Tait programmer. Everything is OK in the first programming but I can't program PIC again. When I connect it to the programmer WinPICPgm is not able to recognize it and even is not able to recognize the programmer. I used programmer test in the Programmer Selection/Configuration window and found that when I attach PIC to the programmer and power it on DataOut does not changes by changing DataIn (It changes correctly while PIC is not connected or powered). I tested PIC12F675, PIC12F629 and PIC12F683. Note that my program uses internal oscillator, disables MCLR function and uses it as input, enables GP1 and GP2 pull-ups, uses GP1 and GP2 interrupt on change. I have not this problem with another code that does not enables pull-ups and interrupts on GP1 and GP2. Does anyone can help me?

The algorithms for programming the various PIC microcontrollers differ in confusing little details. As you found out, for the details you must consult the "programming specification" for your target chip.
The line in the hex file you refer to is the Configuration Fuses setting. The address of this thing, and the number of addresses, varies from chip to chip (most 14-bit chips have it at 0x2007). There is a specific command, for the 12F675 xx0000, to go to the start of that area (0x2000). Then you must increment the address 7 time to get to the fuses address, 0x2007.
Not sure about your question about the burned out PIC and 12V MCLR but I can answer about the direct connection of the Arduino and the PIC GPIOs. If both are running off of the same power supply and your software in both is flawless, then there should be no issues with a direct connection.
However, I personally always connect them with resistors to limit the damage cause by software bugs and/or timing issues because there will inevitably come a time were I messed something up in the software and the resistor give's me the time to realize that I have a bug before something gets damaged.

It should be no surprise that this doesn't work. You used a crappy programmer that cuts corners at the expense of robustness, plays fast and loose with the programming spec, and then gave it a difficult corner case. You should be glad it managed to correctly program other things.
