I'm looking at LM358 datasheet, This IC use VCC and GND as a source. Is that possible to use GND pin from LM358 as -VCC pin?

If you attempt to operate it with a Vcc outside this range, there is no guarantee what the performance will be or whether it will be functional at all.
It is somehow drawing power through the RESET pin, which is HIGH.
You are powering the chip through the ESD protection diode on the reset pin. This is bad practice --- in a larger circuit, the Vcc of the shift register would be connected to many other devices, and the current required to power them all would be likely to damage either the shift register chip or whatever is driving the reset pin.
If you just have the one IC on a breadboard, the current needed to drive it is so low that you might not damage anything. Even so, it would be wise to use the chip the way it was designed to be used and provide power on the Vcc pin.
You need to create a false mid-point for your amplifier. This can be done with two resistors and capacitors: -

Now, to make your input signal compatible, you'll need to feed it via a series capacitor like 10uF. This will remove the dc level from your input signal: -

Yes. They specify "Gnd" because this op amp is marketed as a single rail device, but what is ground is arbitrary. If you have -12, 0 and 12V rails, relative to ground at OV, you can connect your ground to -12 and consider them to be 0, +12 and +24 and the op amp has no knowledge otherwise.
It's just the negative supply rail. In fact I've got a circuit right here on my desk that uses LM358s to control 12V fans, which are connected so that the fan negative is at -12V and the fan positive (via control circuit) at 0V, and I used 358s precisely because they can pull all the way down to that negative rail.
