I accidentaly shorted the Vin pin to the Leonardo's GND pin and the ON led flashed. After the flash, the L led turned on with the ON led and stayed that way. Then the AtMega32u4 started to heat up fairly quickly, so of course I unplugged it. My power source at the time was DC 9.6V 600mA.
I tried pressing the reset button countless times and it doesnt do anything, and I've also tried uploading new, empty code, but the Leonardo doesnt even open the port. I guess since the AtMega is heating up, it is because something somewhere is fried. but, is that something replaceable?

Vin pin is connected directly to the external power supply you use (if you are not powering from USB). Voltage is therefore down to the the supply itself. Amps available is also down to the supply (less a bit for the Arduino consumption). In general I would not advise drawing more than 1 amp through the board - if you need that sort of power then you should be connecting directly to power supply.
If you are powering from USB then there is nothing on Vin.
If you (say) use a power adapter giving 9V and 2A then you will get 9V and a little under 2A, say 1.9A at the Vin pin.
When you are realy in such a hurry, you could attach the wires of the battery with some tape to the spots I marked in the picture. Maybe the bottom is easier to get the wires stick to.
When I remember right (1) is +9V and (2) is GND. The integrated diode should prevent damage, if you connect it the wrong way.
After taking a look at the schematic I would mean, that connecting the battery to VIN is save. Just be carefully not to change polarity, because you skip the protection diode. This forum thread approves my thought.
In the comments you asked, whether you could use an additional external diode to increase safety. In my opionion this is not neccessary. It is just getting more complex. Get two colored wires (black, red) and connect them to the battery, so you can immediately see whats GND. When you connect the wires, just pay attention.

Yep sounds like it's fried. If you are new to electronics replacing the AtMega might be difficult as it is an SMD soldered part. You would also need to load the Arduino boot loader on a new chip and that is something that requires a programmer.
I would suggest just getting a new Arduino and coming back to fix this one once you feel comfortable to troubleshoot the problem. That is a cheaper option compared to buying a programmer and parts you may need to fix this.
