Whenever I choose a schematic library like a resistor and use Tools > Update Schematic button, all values of resistors that are set in my schematic document are reset to the library default value e.g. 1k Ohms.
Is there a method to keep the values unchanged upon updating?
Create a folder and name it "Altium Libraries" (or any other name you prefer). This folder will contain all your libraries.
Within that folder create several subfolders with names like:
"Resistors" (for all resistors you will add to the resistors library),
"Capacitors" (for all capacitors you will add to the capacitors library),
"Atmel" (for all parts from Atmel you will add to the this library),
"Samtec" (for all parts from Samtec you will add to the this library),
...
Go to Schematic view (option only available in Schematic view).
Tools --> Footprint Manager.
On the left, sort by column "Current Footprint." It will show to the left of that all part designators using that footprint.

You mean Tools >> Update From Libraries ...?
In this case choose "Replace selected attributes of symbols on sheets", click on "Advanced" and uncheck the parameters you want to keep (e.g. "Value").
