I'm new to electronics and come from the software side of things.
Now we are working on a project and we need to program a MCU. Since it's an Atmel MCU we had to get a programmer. It is the Atmel-ICE debugger.
So now I was reading on the internet about debugging embedded devices by JTAG and I was wondering if I could just use the programmer for other JTAG operations since there is a JTAG connector shipped with it?

You should follow the data sheet/user manual about any resistors that are required. SWD pins on other LPC chips are usually pulled up internally.
The LPCXpresso IDE might be defaulting to the SWD interface. You need to select the JTAG interface, which is probably what the LPC4337 uses initially.
I'm seeing Spy Bi-Wire next to JTAG on the datasheet. This 2-wire (plus power and ground) programming/debugging interface means you don't even need a JTAG programmer : the low cost Launchpad or EZ340 boards or EZ-430 RF2500 can program the processor, for $5 or $10.
Not all MSP430 CPUs have Spy-Bi-Wire, but according to the datasheet you are lucky; this one does.
I use MSP-gcc (actually MSP430-Ada as an alternative to c) for program development, and mspdebug with either of the above programmers.

In theory and from a hardware point of view: Yes. The problem will be, that whatever other tool you are going to use for those "other JTAG operations" (i.e. Boundary Scan testing or JTAG-debugging of other non-Atmel MCUs) is most likely not going to support the Atmel-ICE debugger. Especially if those are commercial tools with an interest in selling their own hardware.
