I need to set special shipping cost for the transactions between hubs(Riyadh, Jeddah & Dammam). And between Hubs and Substations too. I don't know how to write the csv file. Can anyone help?

If after uploading the file and after clicking on "save config", you are getting this "no file selected" then it is totally alright your file is uploaded. Above, on the same page you can see notice something "The configuration has been saved."
Free Shipping. You can set it as the shopping cart rule and disable the "Free Shipping" method at all. It solves the first issue.
For the second issue, you probably need advanced shipping table rates module, there are a few of them at the magento connect.

Go to Store > Configuration > Sales > Shipping Methods > Table Rates
Select Store View as Main website
In Table Rates select Condition as Price Vs. Destination
Export Csv from there see in below image
Shipping calculated based on selected country, Region code and Post code and Order Subtotal.
