I Have a configurable product whose category is Cotton, but its simple product's category is different.. I have created a promotion rule for category "cotton" in magento backend.
If i apply rule to configurable products it check category of its associated simple products..
Why is it so..?
Based on your comment for the products, this is what I recommend.
This will prevent you from having to make any changes to the Magento code and should provide the wanted outcome. The cart rules will function properly and the simple products still won't be individually visible.
edit.. this also worked for me.
Group product is in category id 70. Simple product view is set to "Not visible individually" Added the product to cart from the group product page and the discount here applied successfully.
Apparently Magento does not support this by default. Instead, we overrode Mage_SalesRule_Model_Validator and created a salesrule rewrite. In that we check to see if the associated product matches the sales rule.

Configurable product is nothing just a collection of simple products. This is because your promotion rule look for associated simple products.
Catalog Price Rules -> Only apply on product Pages.
Shopping Cart Price Rules-> Only apply on cart page.
