If you are really stuck using a linux box as the destination then run services for unix on the 2003 box and export the filesystem to the ubuntu box (NFS). If you need to copy the files to another filesystem there you will have to write a script to move them. Quickest possible would be to simply mount the windows filesystem at the proper location on the ubuntu system and not copy them at all.
I've found that the windows NFS support is more stable then the linux cifs support.

This requires Standard Edition, and web edition will not have this option.
I'd recommend just mounting a cifs share via fstab

To install Services for NFS components
1.
Click Start, point to Administrative Tools, and then click Server Manager.

In the left pane, click Roles.

Under Roles Summary in the right pane, click Add Roles. The Add Roles Wizard appears. Click Next.

Select the File Services check box to install this role on the server, and then click Next.

Select the Services for Network File System check box, and then click Next.

Confirm your selection, and then click Install.
7.
When the installation completes, the installation results appear. Click Close.

You can easily create NFS shares with Failover cluster in your case. There even was a guide on that, a bit outdated, and you can skip the StarWind part and start with the CSV part, if you already have the shared storage.
