I have a fan page with different photo albums. I’d like to add more pictures to each album by using the schedule feature of Facebook. How do I do this and make sure that the picture I schedule for a later post is saved in the correct album?

Pages seem to have fallen into a bit of disgrace by facebook. While they will still exist for the foreseeable future groups seem to get more new features.
You should consider moving your church community to a facebook group. Pages are aimed more at hosting brands and creating a company presence on facebook.
You can’t delete that particular album. Even if is empty, the album is still present, being automatically generated by Facebook.
To delete a picture from this album, go to the album → open the respective picture → click on Options at the bottom of the picture → click Delete This Photo

I don't think it's possible using Facebook. Facebook only allows you to schedule photos to the Page timeline / wall photos.
You will have to use a 3rd party app. A lot of them offer this functionality. I can recommend you Publer. Besides scheduling photo to existing albums, it also allows you to schedule new albums.
