I use Pidgin for chat on Facebook. Often when people write to me, I just read it and close the window that displayed their message (typically: me: by them:by –>[I close the window]). Now this leads to a red Facebook notification on the web about unread message – but I have read it.
Is there a way to achieve such behaviour (possibly with other clients)?

From now on, yes. Facebook provides Read Receipts for its users.
How do I know if a friend has seen a message I sent?
When someone sees your most recent message, it will be marked as seen. That way, you always know who got the message, and who didn't.
Messages are marked as seen if the person is actively chatting or checking their messages.
This feature is part of every message you send, whether it's from your phone or the web.
First ensure that you are using Facebook using your personal profile. You cannot invite friends using a business account or if you are using Facebook as the Page, because business accounts and Pages do not have friends. If you are using Facebook as the Page, switch back to using Facebook as you using the ▾ menu in the upper right corner.
Using your personal Facebook profile, which must be an admin of the page, choose Invite Friends from the Build Audience ▾ menu on your page's admin panel.

To invite friends to your Page:

- Click Build Audience ▾
- Select Invite Friends...
Use the dropdown menu to choose a list or select Search All Friends. Next, scroll through your friends and check the boxes next to the names of the people you want to invite. You can also search for friends in the menu's search box. When you're done selecting friends, be sure to click Submit to send your friends invitations to your Page.

Facebook has it's own application, and at least for that one, it correctly tracks messages as being read or not. That application can be downloaded here: https://www.facebook.com/about/messenger
