I have a self-defined label A. Some emails are labeled with A automaticaly. I did found a filter that matches the email. But the related action is labeling it with B. And that is the only one matching the email.
How can I disable it?

The first step in debugging is to try with only one From: address. Does that work?
You need to break up the various From: addresses separated by OR operators. No email is going to be from newsletter@brainpickings.org and NewYorker@newsletter.newyorker.com and ... etc.
You want to change your filter to:
Matches: from:(newsletter@brainpickings.org OR NewYorker@newsletter.newyorker.com OR team@email.digg.com OR harpers-weekly@harpers.org OR newsletters@fastcompany.com OR nytdirect@nytimes.com)
(Note that the "OR"s need to be in all uppercase for it to work properly.)
Edit your filter and check the "Skip the Inbox (Archive it)" option in addition to your "Apply the label" action.

There are two places that filter can appear. The first is under the filters section. The second place is under the section where you configure Gmail to pull in mail from other accounts. All email pulled in from account X can be automatically labeled.
