I have two inner layers in altium for a flex cable, I want to swap one copper layer with the other without having to delete or copy everything. Is there a way to swap two PCB layers while maintaining everything on that layer?

The solder mask layer is a "negative", so to remove solder mask from an area, simply place any shape on desired "Top/Bottom Solder" layer.
Hopefully I understood what you are trying to do.
You have to create a mechanical pair.
With a PCB open click Design Board Layers and Colors (Shortcut: L)
In the bottom left corner, you'll see a Layer Pairs Button. Click it.
Add your layer pairs together (like Mechanical 14 and Mechanical 30).
That's it.
Now when you switch components between layers, the items on the mechanical 14 will switch to mechanical 30 and vice versa.

The easy way is to just tell the board shop what order you want, or to imply the required order by renaming the Gerber files to indicate the desired order.
