I set up my schematic in Eagle and used named nets to make all of the connections. If I highlight any of the connections in the schematic everything lights up properly.
When I switch to board design though most of the connections are missing. I have GND and VCC nets, each with multiple connections which show up properly on the board. But all of the point to point connections (connector to IC) are missing.
Any idea what I'm doing wrong?
"Invoke" command resolves this.
I've got only Eagle 5.11.0 in front of me at the moment. But, this haven't changed in 6.3.0
@ScottSeidman had beat me to the answer, while I was annotating the screenshot.
As others mentioned in the comments, a best way to deal with large schematics is to avoid large schematics, by splitting them into many smaller sheets.
As to find.ulp, you are using it just right. What you must understand is that, every net segment is treated separately, so if you have something like:

find will yield three results for it. That is probably why you have an impression that results repeat. Anyway, you can browse through all of the results by typing RUN find NAME nand increasing n by 1. Theoretically, RUN find NAME + should let you browse through all of the results, but for me it works only in board view, not in the schematic.
Also, try typing SHOW @ NAME, it will draw a rectangle around all highlighted elements, to locate them more easily.

The nets weren't connected to the actual part. I was able to pick up each IC and drop it back on the nets and they all connected. Ratsnest shows up properly now.
